I think "he's not" and "she's not" are stronger because they put more emphasis on the word "not" than "he isn't" and "she isn't" do.

In colloquial English the contracted forms "he's not, he isn't, etc" are much more common.
I think sometimes one can sound better than the other, but I don't know if there are any general rules for why. The non-contracted forms can often sound overly-formal for everyday speech, and are sometimes used to add emphasis or to express something in a more forceful way.

I don't know of any difference between the two contracted forms, other than one makes it more possible to emphasize not : She's NOT going. She's NOT going!
